As discussed yesterday during the Zoom call: it would be nice to have an option to not only keep the peptides' N- and C-Termini, but also the protein termini when creating protein/peptide entrapment databases.
For our ProteoBench usecase it would be best if we could provide FDRBench with our initial protein database, then keep the protein N-terminus and peptide C-terminus (or also N, needs to be discussed). Ideally, we would also receive the protein database with entrapments AND the peptide mapping file for the paired approach.
